Add second-wave agent capabilities for initd/journal/network/IPC diagnostics, allowlisted maintenance + contract-check automation, and policy-gated HRPC bridge actions with emergency-stop controls. Add configurable reasoning/process visibility to /bin/agent via ~/.agent/config.json and setup wizard prompts, including bounded output and optional tool trace display.
